Dear Singh,
depends on your aplication. If you intend to work with lubrication the necessery step will be the constitutive relationship between stress and strain rate. But if you trying to simulate the flow on a specific device (like a damper) do you really need a 2d/3d simulation flow software (first a commercial one).

I will try first common Finite Elements Method. But you really need to know how deep do you think to go: atomic, molecular or continuum level??? This anwers will guide you in the right technique.
